Question: What if I accidentally use the ATAC v1.1 protocol with ATAC v2 reagents?
Answer: We recommend using the respective protocol for each assay version of ATAC. If the ATAC v1.1 protocol is used with ATAC v2 reagents, the following are the effects :
- An unusually high yield of the ATAC library will be seen due to the higher SI-PCR cycle numbers in the v1.1 protocol
- More unique fragments will be recovered due to longer transposition time in the v1.1 protocol. However, these additional fragments will not be biologically relevant. They will be enriched outside of accessible regions in the genome. They will not overlap peaks, thus leading to a decrease in targeting metrics.
