Question: Can Next GEM Flex samples/reagents be used for GEM-X Flex experiments?
Answer: Depending on where customers are starting in the GEM-X Flex workflow, it may be possible to use Next GEM Flex samples/reagents during a GEM-X Flex experiment and generate good-quality data.
Samples that are fixed using the Chromium Next GEM Single Cell Fixed RNA Sample Preparation Kit (PN-1000414) and stored upstream of GEM-X Flex Probe Hybridization is a supported entry into the workflow with the understanding of the following:
- There will be higher cell loss during the sample preparation portion of the workflow
- For those who struggle to have enough cells/nuclei for input into Flex Probe Hybridization or chip loading, this may not be an appropriate modification
- If users are working with low cell/nuclei numbers, it is recommended to use GEM-X Flex reagents throughout the entire workflow for improved sample retention
The following modifications are not supported:
- Use samples that are fixed and stored after Post-Hybridization Wash using Next GEM Flex reagents for GEM-X FX Chip loading
- As kits from different product releases are used, this will lead to reagent waste
- There will be higher cell loss during the sample preparation, Hybridization, and Post-Hybridization Wash steps of the workflow
- Use Next GEM Flex reagents to load the GEM-X FX Chip
- Next GEM reagents have not been tested or optimized to be run on the GEM-X FX Chip
- Risks associated with implementing this workflow modification range from reduced cell recovery efficiency to reduced emulsion volume or emulsion failure
