Question: Can transcriptional inhibitors (i.e. Actinomycin D) be used with the Single Cell Gene Expression workflow?
Answer: Actinomycin D (Act-D) is sometimes used to repress or "freeze" transcription while preparing single cell suspensions for gene expression profiling. We have not tested the compatibility of Act-D with the 10x Single Cell 3' or 5' workflows. We do not expect it to interfere with GEM formation; however, effects of Act-D on the downstream biochemistry are difficult to predict. Some literature suggests it can indirectly inhibit RT efficiency, potentially leading to reduced cDNA yield and reduced or loss of library complexity.
