Question: Is it possible to capture microRNAs in the Gene Expression assays?
Answer: Mature microRNA (miRNA) transcripts lack a polyA tail and will therefore not be captured by either the Single Cell 3' or 5' Gene Expression assays or the Visium Spatial assay.
A subset of (pre)-miRNAs are generated from long precursor pri-miRNAs may have a 5' cap and 3' poly-A tail. Although these (pre)-miRNA transcripts may be reverse transcribed during the 10x workflow, the distance of the pre-miRNA hairpin structure from the 5' and 3' ends of these transcripts can be extensive. miRNA genes are filtered out of our pre-built reference packages, so if you would like to include these genes in your analysis, a custom reference will need to be generated following the instructions in the link: https://support.10xgenomics.com/single-cell-gene-expression/software/pipelines/latest/advanced/references
