Question: Are OCT-embedded samples compatible with the Single Cell Multiome ATAC + Gene Expression assay?
Answer: We have conducted limited testing of OCT-embedded samples with the Single Cell Multiome ATAC + Gene Expression assay. Data quality is likely to vary based on the quality of input tissue. A pilot study is highly recommended.
Nuclei were isolated with the Chromium Nuclei Isolation Kit from 50µm sections of human brain. Prior to sectioning, the block was scored to maximize the ratio of OCT to tissue. Trimming excess OCT after sectioning is theoretically possible but was not necessary in our samples. The Chromium Nuclei Isolation Kit is the only nuclei isolation protocol that has been validated on OCT-embedded tissues in the Single Cell Multiome ATAC + Gene Expression assay.
A summary of our findings comparing flash-frozen and OCT-embedded samples is presented below. Similar cell types were identified in nuclei isolated from both conditions.
