Question: How does the cell data compare to nuclei data? Do I miss detecting cell types that I could get with whole-cell data?
Answer: Enzymatic tissue dissociation to obtain cells may affect the recovery of certain cell types. Cell-type populations recovered from single cell or single nuclei RNA-seq have been found to be comparable in both published literature (Habib et al. 2017, Bakken et al. 2018, Korrapati et al. 2019, Pimpalwar et al. 2020), and some literature has described better representation of some cell types in nuclei data vs cell data (Wu et al, 2019, Wang et al 2022)
In the comparison of our nuclei data to whole-cell tissue data, we can observe the capture of cell types not present in HCA data, such as adipocytes and certain endothelial, epithelial and neuronal subsets.
