Question: What are the differences in the nuclei isolation protocols among the 3', standalone ATAC, and Multiome (ATAC+GEX) assays?
Answer: The nuclei isolation demonstrated protocols for the 3'GEX, standalone ATAC, and Multiome(ATAC+GEX) assays have been designed to isolate nuclei appropriately for each assay and are not meant to be used interchangeably. We strongly recommend using the protocol designed for each assay and not to mix and match. Below is a chart comparing the key differences among the three nuclei isolation protocols for E18 mouse brain tissue :
If using the Chromium Nuclei Isolation Kit for nuclei isolation, please see the following article: Are there differences in the Chromium Nuclei Isolation protocol when isolating nuclei for Single Cell Gene Expression applications, Single Cell Multiome ATAC + GEX, and Single Cell ATAC?
