Question: What is the labeling efficiency when using the 3’ CellPlex kit for Cell Multiplexing?
Answer: We have tested a wide range of sample types with the 3’ CellPlex kit, as described here, and observed robust CMO labeling in all sample types.
In 3’ CellPlex experiments, we typically observe very few cells that are not efficiently labeled with a CMO. These cells can be identified in the CMO Biplot in the Web Summary file. For example, in our public dataset from human PBMCs, we see cells in the bottom left quadrant (green box) of the Biplot with low UMI counts for both CMOs used in this experiment. These cells are classified as “blanks” as they were not efficiently labeled with either CMO. In this dataset, the “blanks” account for only 0.7% of the total cells, indicating that the vast majority (>99%) of cells were robustly labeled with CMOs.
In 3’ CellPlex datasets from other sample types on our public datasets page, the fraction of “blanks” ranges from 0.7% to 3.9%. This indicates that efficient CMO labeling occurs in the vast majority of cells/nuclei in the sample types we have validated.
