Answer: Cross-contamination while using the Chromium Connect instrument was assessed by measuring the levels of sample indices (used or unused) present in libraries that were either processed together on the same run (intra-run) or separate runs (inter-run). The presence of contaminating sample indices is <1ppm between samples during a run on the Connect and is on par with manual library sample prep. The presence of contaminating sample indices from unused index wells or previously used index wells is <1ppm from run to run. This means that only one incorrect index was observed to be in the wrong well/wrong run per million index reads.
