Question: I want to perform both Single Cell ATAC and Single Cell Gene Expression profiling on the same sample, which sample preparation protocol should I use?
Answer: To perform both Single Cell ATAC and Single Cell Gene Expression profiling on the same sample, we recommend splitting cells into two aliquots upstream of nuclear isolation. Use one aliquot to isolate nuclei using the Nuclei Isolation for Single Cell ATAC Sequencing (CG000169). Use the second aliquot to isolate nuclei using Isolation of Nuclei for Single Cell RNA Sequencing (CG000124). Continue with the respective 10x User Guides after nuclei isolation.
In instances where users have already used one protocol (either CG000124 or CG000169) to isolate nuclei from their sample, it may be possible to use the nuclei for multiple assays. However, users should expect a decrease in assay performance and reduced sensitivity when using a non-compatible nuclei isolation protocol.
