Question: Can I change the 60°C baking time during the deparaffinization step for my Visium FFPE samples?
Answer: Visium FFPE staining protocols require a 2h 60°C deparaffinization step using a Section Dryer Oven or a thermal cycler with Thermocycler Adaptor (detailed instructions can be found in the below linked DPs).
The baking time for the deparaffinization step can impact the performance of the downstream steps and can be application dependent. For Visium assays, the 2h incubation time was determined to lead to good performance across a wide-variety of tissue types. Shortening the incubation time can increase the risk of tissue detachment. Considering the potential impact on the assay performance, changing the deparaffinization baking time is not recommended and not supported.
