Question: How do I remove small DNA fragments from HWM gDNA?
Answer: Short DNA molecules can be removed from a sample by size selection before proceeding with the Chromium Genome protocol. However, the concentration of gDNA fragments in the desired size range must first be analyzed to ensure sufficient DNA can be recovered after size selection. If a sample contains a very small fraction (<10%) of gDNA above the chosen size cutoff, the DNA yields after a final size-selection may be too low to proceed with the Chromium Genome protocol.
Please refer to the Demonstrated Protocol available on our website, which outlines the use of both the BluePippin and the PippinHT instruments for removing gDNA molecules <20 kb or <40 kb: https://support.10xgenomics.com/genome-exome/sample-prep/doc/demonstrated-protocol-dna-size-selection
