The preparation of high-quality high molecular weight (HMW) genomic DNA (gDNA) is critical for optimal performance of the Chromium Genome applications. Guidelines for improving the quantity and quality of HMW gDNA extraction from various tissues and species are provided in the Technical Note - Sample Preparation Recommendations for the Chromium Genome Kit (https://support.10xgenomics.com/genome-exome/sample-prep/doc/technical-note-sample-preparation-recommendations-for-the-chromium-genome-kit).
We have validated a number of methods for obtaining HMW gDNA, including:
- Qiagen MagAttract HMW Kit. We have found that minor modifications to the standard protocol significantly improve DNA quality. The modified extraction protocol can be found in the User Guide for the Chromium Genome Reagent Kit v2 (https://support.10xgenomics.com/genome-exome/index/doc/user-guide-chromium-genome-reagent-kit-v2-chemistry). For a blood-specific DNA extraction protocol using the MagAttract HMW kit, see https://support.10xgenomics.com/genome-exome/sample-prep/doc/demonstrated-protocol-hmw-dna-extraction-from-whole-blood).
- Salting Out Method for DNA Extraction from Cells (https://support.10xgenomics.com/genome-exome/sample-prep/doc/demonstrated-protocol-salting-out-method-for-dna-extraction-from-cells)
- Sigma Nuclei PURE Prep Kit (https://support.10xgenomics.com/genome-exome/sample-prep/doc/demonstrated-protocol-hmw-dna-extraction-from-fresh-frozen-tissue)
Optimization of these methods may be required for each tissue type or sample source.
