Currently, BEAM-Ab and BEAM-T data can not be analyzed in Cell Ranger software simultaneously.
From a workflow perspective, we do not support generating BEAM-Ab and BEAM-T antigen capture libraries from the same GEM well:
- The cell labeling steps differ between BEAM-Ab and BEAM-T. We have not performed any in-house tests to determine whether cells can be labelled with BEAM-T and BEAM-Ab reagents at the same time.
- The flow sorting gating strategies differ between BEAM-Ab and BEAM-T. We have not performed any in-house tests to use a flow sorting gating strategy to collect antigen-specific T cells and B cells at the same time.
If you are interested in generating BEAM-Ab and BEAM-T data from the same sample, then we recommend you to split the sample and carry out the two protocols in two separate GEM wells. Please note that for each GEM-well you need to generate the gene expression, V(D)J, and antigen capture (BEAM) libraries and analyze them separately. More details are available in this article.
