Question: Can different tissue types be run on a single Xenium Slide?
Answer: A Xenium slide contains a single imageable area in which a flexible number of tissue sections can be placed. During probe hybridization (see Xenium In Situ Gene Expression - Probe Hybridization, Ligation & Amplification for more details), only one probe mix can be added to a single slide. For pre-designed panels, these have been optimized for the targeted organism and tissue type. We have not tested using the same panel on different tissues on the same slide.
Theoretically, pre-set or pre-set with custom add-on probe panels could be applicable to multiple tissue types if there is significant gene overlap. Because there is no tissue optimization experiment, the two different tissues would be processed in the same way.
Each Xenium Analyzer run is panel agnostic and data outputs are by slide. Therefore, the two slides in each run could be prepped with different panels. For example, one slide could contain Mouse Brains, using the mBrain panel for probe hybridization, and the second slide in the same run could be Human Breast tissue, using hBreast panel for probe hybridization. For proper data analysis, the panel used in each slide must be correctly specified by the user during Xenium Analyzer run set-up.
