Question: How do you set up a NextSeq run on BaseSpace?
Answer: We do not use sample sheets or BaseSpace on our NextSeq runs, but merely type in the number of cycles for each sequencing read and index reads in standalone mode (e.g. R1:28, i7:8, i5:0, R2:91 for Single Cell 3' v3). You may have to make sure that you type in the correct number of cycles for the i7 read (i.e. NNNNNNNN).
The NextSeq will have a warning message pop up confirming that you have specified the desired number of cycles (it's a sanity check for reads that are shorter than what the NextSeq would normally expect). You just click "continue" to move past it and start the run.
