Question: What is the range of compatible cell sizes for Fixed RNA Profiling?
Answer: The same recommendations provided for other single cells assay also apply to the Fixed RNA Profiling Assay. To successfully run the Fixed RNA Profiling Assay, it is critical that single cells are captured in GEMs (Gel Bead in Emulsions). The maximum cell size we have tested in-house is 30 µm. Larger cells may clog the microfluidic channels of 10x Genomics chips.

We have not observed differential recovery for small vs large cells when running a sample composed of cells of different sizes (for cells that are equal to or smaller than 30 µm). If cells are > 30 µm, nuclei isolation should be performed.
Filtering the samples with the recommended 30µm filters listed in the User Guides reduces the risk for microfluidic failures.
